Thanks Brother! I believe I'll order that flange kit whether I need it or not--that's a nice kit.
Definitely going to change the oils and filter. The engine oil is low and black as heck.
The bike is equipped with a Magura hydraulic clutch--not sure if there's an adjustment but will check into it.

Ah okay Bruce ,i missed that!

I have done the Oberon flanges to on my xb last summer.
They are a bit expensive but very nice quality ,almost a shame they are not visible when mounted!

When you go that way ,take your time with making them fit and lube them good when pressing on! ,i also had to make the manifold intake runners the right diameter and perfect round with a file ,sandpaper and waterproof sandpaper.
it's not that difficult but only a bit time consuming.

Well, after about an hour and a half of trying to install the aftermarket intake flange kit, I gave up and installed new stock seals. They went right in--no problems what so ever.
Got the bike back together and took a short test ride. Unfortunately no change.
I suspect the race ECM as the culprit. This wouldn't be the first time I've had a problem with one.
I need a stock ECM. Anyone have one to sell me?

Okay guys, I've replaced the intake seals, reset the TPS, gapped and installed new spark plugs and sent the Drummer muffler to Kevin for repair (he completely re-did the muffler and only charged me parts AND threw in a T-shirt no charge as well--A+ customer service and a heck of a nice guy) and I still have a part throttle/cruise issue. It's still sneezing and coughing back through the intake at that throttle setting--just above idle. Idle seems very rich still too.
What's next? Try a stock ECM? I need suggestions here guys.

So if I read all this correctly, you are running a race ecm, K&N, and Drummer can and have reset your tps?
Sounds like you might want to try resetting your tps again. If you know anyone near with ecmspy, have them check your o2 senor and with both fuel injectors are functioning properly. The right amount of fuel, air, and spark and this thing should run like a champ.

Can you connect with Ecm Spy? What does your AFV read? And is your engine tempo sensor connected--- when disconnected they default to stone cold and add a tron of fuel.

I'm happy! lol. Just did a TPS reset again. Evidently I didn't do something right last time because the degree was way off--at zero. Do'h!
I set it at 5.8 degrees. I also set the AFV to 110--it was 100. I did that at the recommendation on the settings that came with the ECMspy cable I originally purchased off ebay.

Took a short ride up the street and back and didn't notice any sneezing or coughing back through the intake.

One thing, when I rolled the bike outside, while idling the idle slowly crept up to 2000 RPM. It stayed there while I put on my helmet and gloves. When I took off I kinda blipped the throttle a couple times and rode off as usual. When I turned around to come back at a stop sign, the idle was back to normal. It stayed that way when I got home and put the bike away.

I had that happen on my old '04 XB12S but the idle never would return to its proper setting.
I ended up installing a stock ECM which cured it, then selling the bike shortly thereafter.

When your bike is at temp. 310 maybe, set your idle to 1050 rpm. This is the way we use the VDSTS.

Bought a Techlusion fuel controller, so I'll see what that does for me before buying a stock ECM.
I had one of these on my old Ulysses and that thing ran great! No running issues what so ever.

Okay guys, I'm at my wits end. It still has a sneeze when taking off, still runs crappy/misses at tiny throttle openings at cruise and the idle when warmed up kind of hunts--speeds up, slows down but never dies.
Recap of what I've done:
Installed new factory intake gaskets
Numerous TPS resets
New Harley spark plugs--gapped
New battery
New voltage regulator
Ground wire ran directly from battery to coil mount
Breather hose reroute was already done

Bike is running a K&N air filter in the stock box, Drummer muffler and race ECM.
I installed the Techlusion EFI controller and still could not tune the crappy running out and everywhere else seemed too rich--which I suppose would be correct since I'm running the race ECM and not the stock one.
I guess I'll see if I can come up with a stock ECM and run the Techlusion and see what happens??

Please guys, I need help.

Fuel, air, spark.

Seems air and spark have been pretty well covered, including air in the sense of different ECMs.

That leaves fuel. Based on some recent, similar issues involving FI tubers, my list:

4. Fuel pump. If it is delivering fluctuating fuel pressure, or is delivering pressures wildly outside of normal, could be a problem. Given the engine runs well at high demand, not likely.

3. Fuel filter. If partially clogged or internally failing, same as above. Given that the issues are at small throttle openings, again not likely.

2. Fuel from the pump to the fuel rail. Again, not likely at small throttle openings. The injector O rings at the fuel rail are likely suspects, as they could be leaking air at small throttle openings, and not be noticeable at larger ones.

1. Fuel injectors. A partially clogged, or leaking injector, getting correct info from the rest of the system, may/can provide too little or too much fuel, and would be particularly noticeable at partial throttle.

Since you have covered everything else, I would look at them. A quick check is to remove the bits necessary so you can look into the intake manifold. Then, per my '08 XB manual (Yours may be different) turn the key on for 2 sec, then off for 2 sec. Repeat 5 times. Open the throttle and look in the manifold. Any visible fuel, and an injector is leaking.

If the above check is negative, might do to take the injectors out and have them bench tested.

Just ran a code check. No currents but 2 historic.
23 Low battery voltage
53 ECM rom failure

I know when the 23 kicked in. I had no charging and ran the battery down to almost nothing. The bike was bucking and finally hitting on one cylinder then died. I fixed that problem.

Regarding the 53. According to my manual, the only fix is a new ECM.
Soooooooooo, back to needing a stock ECM.

Ran a diagnostics on the injectors, fuel pump and coil--all pass as far as I can tell.

The only time it doesn't do this is in warm up mode--closed loop I guess, or is it open loop--I always get the two confused. lol

WOOOOHOOOO!! This bike runs awesome now!
It was the ECM.
Took a short ride where I've been testing it and the thing ran almost flawless. I say almost as it did a tiny sneeze, and I do mean tiny--nothing like before-- through the intake as I pulled away from a stop sign but it didn't even affect the running--it still pulled away smooth with no jerkiness or wanting to stall.
The small throttle open cruise rough running and missing is gone, as is the hunting idle.
I am sooooo effing happy!

That is absolutely normal for my 2007 on a cold engine. It happens at the same spot as I drive out of my neighborhood. It will generally do one, sometimes two or three, and stops by the time I've gone 5 miles.
