So someone broke into my garage and trashed my 07 xb9sx. They banged up my muffler so i'm replacing with a jardine can. My question is, do I have to replace of modify the ecm? Ive heard all sorts of answers from people, but none of them are buell riders, so I thought I would turn to the experts. Help me out guys!

You will will need to change or remap the ECM. You should use a race ECM even if you have the stock pipe, as it will make the bike run better overall and get rid of the lean spots due to the EPA regulations. This is what you want:

Thanks Froggy. I'll most likely be picking one of these up. Is this something I can swap out myself, or do I have to take it to the dealer to reset the TPS?

You can swap the ECM yourself. Which, on your bike, I believe is under the seat. It is simply a matter of unplugging the old one and plugging the new one in. However, you will need a TPS reset. You can do that with EMCspy or have your local dealer do that (usually 30-50$). I'd venture to say there's a badwebber in your area that could reset your TPS. Check your local boards!
