I have a 2001 Buell Lightning X1 with 19.3K miles. I stated having problems around 15K miles where the bike will run real rough when cold/cool until the motor warms up (usually about 5 miles) and then runs ok. When cold it will spit, cut out, etc… I have the following modifications and work performed:
Early 2002, installed Power Commander III, E.C.M., Oxygen Sensor, 4 Wire, Loaded 035 Map, K&N Filter, V&H Pipe.

Have replaced/checked the following: Rear Lower Rocker cover Gasket at 6,300 miles, Rocker Gasket (top) at 16,500 miles, HD dealer checked following at 17,500: Tech retrieved codes from bike, 02 Sensor codes and engine temp sensor high, tech cleared codes and performed diagnostic trouble shooting. Found all connections and sensors acting normally. Performed TPS zero and reset air fuel values. Replaced Intake Manifold seals at 18,500 miles.
I have had the bike to 3 different shops and they experience the same problem but no one has been able to fix it. I’m thinking of installing a new Power Commander to see if that makes a difference. Are there any air/fuel products for the 2001 Buell other than the Power Commander? Any ideas on what the problem might be causing my bike to run rough only when cold? Appreciate any advice.

I would start out by ditching the PCIII first. Your problem just might go away. Just my opinion.

Unfortunately I am going through a similar but worse problem with a 99 XI Lightning. Posted about it in that thread. I was told to try a PC as well but Dynojet hasn't made anything ( which would have been the PC II) for a number of years. They've had to much trouble with them. I have and do install a lot of Power Commanders in my shop. I have not installed on on a Buell before and they are a bit different animal. However if it's a PC III then you shouldn't be having problems and if you are then I highly recommend that you speak to someone at Dynojet to see what they can tell you. They weren't too savvy on the 99 but maybe being that you can use the III then you will get some better support. I talked to Brian at FuelMoto today and he had no answers and also told me that they don't do anything with Buell's so I wouldn't waste my time or theirs talking to them. You could give it a try but I doubt you will get anywhere. I think that you need to get ECMSPY and learn to use it then reset you TPS as I think that is one of the most spoken about items through out the entire tuning instructions. You will need a laptop with a good USB connection and the correct data link plug that you can get on Fleabay for about $45 with the shipping. The dude I got mine from on there included a CD with ECMSPY on it and it has the tuning guide for X and XB models. Best of luck and keep us posted on how you make out. Jim.

Btw if you are going to use the PC I would talk to one of the more knowledgeable Buell tech's on here and see about the TPS setting or reset before you add the PC. I would seriously think that is the TPS is not set correctly before you install the PC it will only cause you more headaches when trying to get it right without the TPS being set correctly. This is assuming that the TPS is set/reset the same as it would be on a 99 X1 Lightning. I am not sure about that as I didn't read the tuning guide for the XB. I did open it to take a quick look and I know everything is very different about those instructions from the 99 X1, Jim.

Just noticed yours is an X1. Sorry I thought I had read XB so the X1 instructions would be what you would want to follow. You can download the ECMSPY program on the web for free. Someone here had posted a link for it.
