I took out the snorkel just the other day and noticed a little bit of oil on the airfilter base, not much just a little, and it was clean oil. Is this bad? The motor doesn't smoke or act funny, does run a little better after removing the snorkel.

Those breather tubes you saw when you took the box top off, they're just doin' they're job.
If you ever over fill your oil tank, that's where you'll be doin' the clean up.
A little is OK.

Probably just "normal" blowby from venting lines being run into the intake/filter area due to EPA regulations and requirements.
Just ride and smile.
