I have a 99 X1 (stock except for V&H muffler)with 16k on it. I've had since new. At a rally this past weekend it started getting a flat spot between 3-4K on the tach and idling rough.If I ease on the throttle it is smoother than gunning it. The local(50miles away)HD/Buell shop stated they can look at it later due to all the rally traffic or leave it and they can "run some diagnostics" at $65/hour.
No fouling on the plugs (replaced them anyway), run only 93 octane in it. Could it be something simple as intake seals or where do I start?

well unfortunatly it may be something like a bad temp or O2 sensor... sounds like O2 sensor.. cause it would have that effect the more exhaust you're sending through the pipe... it is a fairly cheap part ot replace... there is a Bosch part number in the Knowledge vault or on the X1files..

but you will prolly need the ECM checked to make sure.. the o2 sensor is like 16-20 bucks at autozone... just FYI

Before you spend money:
Check your header for being loose.
The O2 sensor needs a good solid ground in order for it to work right.
My X1 loosened up its header for the first time at about 15K miles. Those are "interference fit" nuts on the header by the way.

11 throttle pos
13 O2 sensor
14 eng temp sensor
15 Intake temp sensor
16 batt volts
23 front injector
24 front coil
25 rear coil
32 rear injector
33 fuel pump
35 tach
44 bank ang sensor
52,3,4,5 ecm fault
56 cam sync failure

I had a problem with mine too. Mine was at 3/4 throttle and then grew worse. Threw a trouble code. When it did this it ran funny because the ecm was trying to compensate for the error. Snapping, popping lazy throttle response etc. ecm showed fuel pump, o2, and TPS was faulty. Test showed TPS since it failed the voltage test. Other codes showed up as a contingency due to the TPS. Is it 3-4k rpm or certain throttle position. could it be coincidental at 3-4rpm???

It is at the same rpm regardless of gear. I'm not sure if throttle position corresponds with rpm or not.

Ran engine codes last night, no codes listed. All I got was 9 rapid flashes, pause, 9 rapid flashes, repeat. I sprayed WD-40 at the intake seals. After 3-4 seconds engine idled up about 400 rpms. I expected higher change in rpms. Hard to tell for sure if it was the seals due to delay in increase and fact that bike is idling rough anyway.
