Cooling fan just will not come on. Noticed it yesterday while out riding. The check engine light now remains on after start up now. Are these two connected somehow? I rode the bike 100 miles back home and had no overheating issues, but I know that the engine was not being properly cooled. Have I damaged the bike? What could be causing the fan problems? Could it be as simple as a fuse, or is is more likely that the fan just died after four years of use? How long can the bike be ridden under such circumstances?

The ECM turns on the check engine light as an indicator that something is wrong. It also stores a trouble code to indicate the problem. The first step should be to find out what the trouble code is.

Are you going to do any troubleshooting yourself? If so, get a service manual so you know what to do and what to look for. You don't need a HD Digital Technician tool to retrieve a trouble code, but you can make or buy a jumper wire out of a wire with mating contacts or small alligator clips to do it yourself.
1) Find the data link connector on the left side of the bike under the fairing. It is squarish and has a black rubber cover.
2) jumper terminals 1 and 2 on the data link connector with the jumper wire.
3) turn on ignition and wait about 8 seconds for the CEL to start flashing.
4) watch the number of times the light flashes.
5) the transmission of a trouble code is preceded by 6 rapid flashes, then a 2 second pause, then a flash one or more times to indicate the first digit of the trouble code.
6) following that, there is another 2 second pause, then another flashing sequence to indicate the second digit of the trouble code.
7) if there is more than one trouble code, the sequence of flashing lights will repeat at step 5 above for the next code; if not, the pattern will repeat with the same code.

That should get you pointed to finding out what the exact problem is.
