I had a damaged battery with my '03 XB9R (revealed by rattling starter relays... I think). During the very first start with a brand new battery, nothing happened. When pulling the clutch, after some hesitating, started superbly. After that has worked normally, no need for clutch. So works fine but the suspicion remains. What's the role of clutch here? Could there be something hidden that may come back later?

Sounds like the clutch safety switch. Some people bypass the switch by shorting it out. It's cheap to replace, under $5 IIRC.
