I just had my fuel pump replaced by the dealership and when I got my Uly back, the neutral light comes on when I operate the clutch. It comes on every time I shift gears!

One of the "fuses" is supposed to be a diode. While it was in the shop, they probably shorted something out, and blew a fuse. While they were messing around with "fuses", they may have put the diode in backward, or in the wrong spot, or replaced it with a fuse. If you have a owners manual, it shows where the diode belongs, and what direction the "arrow" marking should point.

I changed a couple of the fuses and everything seems to be working correctly now but I can't find my owners Manuel to verify that I have all the right fuses in the correct place. The owners Manuel has been removed from BadWeb

I went out and took some sexy pics for you.
Mine is a 2008 so there are probably differences.
For instance, I just noticed that mine has no diodes!
Also, mine had popped the 15A headlight fuse for some unknown reason and I replaced it with a 20A.

My '07 should be the same as your '06. The diode is on the opposite end as the relays, and the arrow points away from center, to the outside of the fuse holder. In Nate's picture, it would be the 10A spare. But on the '06/'07 I can't remember if that is front or rear (?).

Nate, be aware, going to an oversize fuse could overheat the associated wires in the wiring harness. Even to the point of melting the wire insulation - not good. You could go back to the 15A and see if the first fuse (blowing) was a fluke.

I understand the baked wire issue but the cause is still under investigation.
I already killed the spare 15A that came with the bike.

It happened the first time early in the season. Noticed it because it wouldn't start after getting gas.

Second time, battery was weak after being left alone for a month and was having a hard time cranking over, then it stopped trying and I noticed the headlight was out.
That time at least was in my garage.

My bike's issue is really REALLY intermittent. Two fuses in 5 months.
It has to get more frequent if I am to figure it out!

Hey threadjacker, Are you running high and low beams at the same time? If yes VR may be acting up and popping fuses instead of bulbs.

No. Bulbs are plain-Jane walmart 55W jobs.
I do however have the high beam slaved to a relay that turns on the face melter pair of 55W driving lights. Those get their power from their own 20A inline fuse from the battery. Been that way for a few years so I doubt it's the cause.

I had my Uly in the shop today and they tested out everything and believe it's a weak diode so they ordered a new one. No shorts found in the wiring and according to the tech it's on a very simple circuit. When I was having a starting wit the fuse blowing when trying to start the bike, I put the black diode in that outlet and it got extremely hot before I removed it so I feel this problem was caused by me this time! 😨

Well my new black diode came in and I installed it and now everything works like it's suppose. My suggestion is for everybody to order a spare diode from Harley because I tried everywhere to purchase one and couldn't find one anywhere! I tried 4 or 5 auto parts stores, radio shack with no luck. I found one on EBay but it was higher than getting it from Harley. $2.48 total and took 8 days to get. Well back to riding until the next problem arises.
