My 02 X1... I stalled it turning out from a parking lot. No biggie. Caught it and stayed sunny side up.

But now I'm experiencing poor shifts from first to second, ending up in neutral (?) quite a bit. I want to chalk it up to my imagination but it's also harder to hit neutral on purpose and I'm not getting my indicator to light all the time.

One stall would not be enough to break or toss the retainer clip in there would it? I had a new one installed less than 3,000 miles ago...

I would get the service manual out and do the clutch adjustment procedure in full, starting at primary chain adjustment. And as I worked through the steps, check things like the condition and level of transmission fluid, the ends/strands of the clutch cable, ect.
The issue is most likely an adjustment one.

Couple weeks ago the shifting on my Uly started acting up, turned out that the primary chain adjustment nut had worked itself loose and the chain was rattling around in the case. I would second what Akbuell is saying, going through those steps will likely fix the issue, look further once that doesn't.

Adjusted. All is well again.

Side question - the adjustment shoe in there. I know there was an issue with the metal seat of the shoe not being strong enough and that it was updated, and that the 02 models having many other issues finally sorted out as well... Was the adjustment shoe updated on the 02's as well?

The new better shoes were added prior to your bike.
My 2000 (made in '99) had the old shoe and I caught it just in time.

I have a 99... how can you tell if you have the old shoe? Not sure if mine was replaced ever, I want to say I did it once...

I replaced a broken shoe in my 99 cyclone the replacement is much thicker, also caught my grenade plate in the nick of time, if you're removing the primary you might as well have a look at the clutch also
