In regards to the primary side, there are two long bolts, the one holds the shifter assembly together, and the other has a safety strap for the exhaust. Does the chin fairing itself go flush to the primary or does that aluminum spacer go in between the fairing and the primary?

The spacer goes in between. Going by memory, I think there are actually two spacers.

Yes, there is a spacer for each bolt and they do go in between.
