2006 Ulysses, ~35000 miles. Rough running, dying on freeway (either feels like a miss, or goes "dead stick")
It is heat related and does not happen when cold, or on rides of under 15 miles.

I have only a Multimeter for a diagnostic tool, and no way to reset error codes but to start and stop the bike 50 times.

Error codes are:
13 - O2 (no real way to test)
15 - IAT (tests good at 25KOhm)
16 - Battery (stator and battery replaced about a month ago, charges well)
21 - Exhaust Valve (actuator pulls valve just fine)
44 - Bike has same symptoms with BAS plugged in or unplugged.

Any thoughts? ECM? Maybe I need better diagnostic tools?

I'd lean towards a cracked ECM from rubbing against the seat.

judging from the symptoms of the missing - poor running being timed to dips in the road that give more seat pressure, the rub marks on the ECU and cracking in the potting compound where the ECU connectors meet the ECU, I'd say that you guys are right on target. I should have a "new" used ECU and a cable to run TPS resets next week if I'm lucky.
