After reassembling my '97 S-3 after the second engine job, there is an excessive amount of vibration coming through the footpegs, bars, and seat. Can someone point me in the direction of a topic or thread that addresses the setup of the links?

There's been a significant amount of discussion around the isolators, both front and rear. Do a search and be prepared to spend a great deal of time reading all the related topics. That been said, I don't recall reading anything suggesting the isolators were "tunable". They essentially go in one way and stay there until they self destruct.
