Ok the first one is that when I am shifting agressively I miss my gear a lot. It goes into a neutral state (not neutral like between 1st and 2nd) but I have to click up, like I missed my gear. Is this normal or do I have a prb?
Second one, I found a bad connection from the battery to the back of the motor, Two wires (thick) connect to it. I put a new connector on it but it still makes the lights flicker, mostly under acceloration. Do I need to just replace that cable going to the battery?
Third...My bike backfires and pops a LOT. It runs good, but it seems like maybe it's running too rich, or lean? I have a bubs pipes on it, duel, no mufflers. when I let off the gas its popping like crazy. What can I do to get rid of that a little?
I will prb take this to a bikeshop to check everything out...Should I trailor it and leave it? Where is a good place to go here in southern california?

Try checking adjusting your primary chain per the service manual but leave it on the loose end of the specified range.

Check transmission/primary oil level; even a slight over-fill can cause issues with shifting.

Ensure that your shifter lever is adjusted for optimum ergonomics. Try lowering it one notch to aid easier upshifting.

I'd replace the cable you mention.

Popping on deceleration can be caused by air leakage at the header to cylinder head. Replace those gaskets and ensure the connection is properly seated and tightened.

My advice would be to ditch the straight pipes and find yourself a good Buell aftermarket performance exhaust system.

Short of that, a good dyno tune is well worth the investment.

Hi Wexy
I have a 98 S1 and before you tear the primary of check your sifter and linkage my bike started doing that just before the ring that goes around the foot peg broke and i had to have it welded, other than that the above advice would be my next step, as far as the back fireing goes i know 1 guy who has bub pipes on a 96 S1 and it backfires more than mine( I have a vance&Hines SS2R) but check your pipes for cracks and your exhaust retainers and exhaust gaskets like blake said could be rich too but if it was too rich it should backfire when you start it up.
Getting jetting and tuning info for bub 2 into 2 pipes is gonna be hard they are rare and have been discontinued for a long time, if you can find a 2 into 1 exhaust for it at a reasonable price do it life will be much better, more power, better fuel econ, and more tuning info, if you have any more questions fell free to pm me

The S1 g/box is a weak link, but relatively cheap to get reconditioned. I had mine sorted out for about £200/$300 inc parts at 15K.

Ht leads often need replacing and can cause misfiring & popping but otherwise probably air leak at the heads.

The clutch detent plate can cause prob's with false neutrals and missed shifts:
