I just bought a custom graphics kit and was told the best thing to do was scuff the bike, put the kit on, and then get it clear coated. Just wondering if the color molded plastic can be scuffed? Is it clear coated like a normal paint or is it different?

Well the color is molded in so it should be no problem. The color should go all the way through.
