The dealership called me Friday and told me that they had ordered a new engine for my 9R. It had spun a rod bearing (I think) and the engine was completely ruined. The extended warranty people had to come to the shop and inspect the bad engine before they would okay it. Man am I glad I paid for the extended warranty! The only downside is that I have to ride slow for 500 miles or so for the new break-in.

Does anyone know if there were any improvements to the '05 engine as compared to the '03?

Definately...

They got the throttle body from the 12. My guess is that you will get an '03 engine though.

You will only get the "engine". Stuff like intake and exhaust, controls etc will come off your old bike.
