I have finally gotten the TPS/ECM business straightened out, but I am now presented with another problem. The check engine light comes on about 11 miles in. I am pretty sure this has something to do with the cooling of the engine, or lack thereof, because the fan is not coming on at all. And last night when I rode home from work in cooler temps (upper 60s) the engine light did not come on.
As a preliminary diagnosis, I was able to run the fan off of an external power source. It definitely works. The fan fuse is also in working order. So what else could be the problem? Is the engine temperature sensor broken? Maybe the fan is about to go? Is the race ecm not running the fan as it should?

Use ECMspy and check the code, also do the fan diagnostic while you are in there.

Also make sure you didn't knock a wire off the rear cyl head temp sensor

The CEL flashes when it goes into the heat protection cycle. It's unlikely to be heat related.

Codes are indicated after the startup sequence. Light will come back on at that time, not 11 miles down the road.

Intermittent CEL is usually a ground issue.

I do not have ecm spy or a laptop, but if there is anyone in the boulder, co area who does have those things and would like to help me out, it would be appreciated.
I tried the diagnostic method described in the service manual using a wire to bridge connections 1&2 on the plug, but i didn't get any result at all.
Yesterday the light came on and stayed on from about 6 miles all the way to work(20ish), but then did not come on at all on my way home around 11pm. Fan is not running at all. I would take it back to my local dealer, but I am still hesitant to do so after they didn't do the tps reset right the first time.

Still think you're reading the clues wrong.

Fan doesn't always come on when you stop.

1. Sometimes in the slower traffic, it has already cooled off before you stop.

2. Ground issue will both turn on the CEL and shut off the fan cycle.

3. Code will be indicated at start up.

There is a way to jumper the data connection to make it flash the light for the error codes, I don't have the info in front of me right now, but if you search you should be able to find it. At least then we will know what codes are stored (if any). If no codes are stored then you are looking at a bad connection somewhere and probably a ground like has already been posted.

It looks like there are no codes stored, as when I start the bike up it is all normal. The manual says the check engine light would come on in some interval if there were a current or historic code. I also tried bridging the data connection pins and did not get an error code.
The reason I thought it might have something to do with heat is that this only has happened on my way to work (five out of five days), and not on the way home when the ambient air temp is 20 or more degrees cooler. I have never heard the fan running while on the bike (drummer exhaust), but I observe it running almost all of the time when I park and turn the bike off, and now it is not. The bike also feels like it is running hotter than before. The fuel tank is hotter, the seat is hotter, and there is visible fuel vapor leaving the tank blow off.
However the cel is steadily illuminated, not flashing, and the bike has not gone into the spark arrest mode.
So I am looking at a ground issue? Where to start poking around?

First any mod you did, like the signals.

Then, on that model, under the seat where the wires cross over the frame.

Put a switch on the fan so you can turn it on at your discression ...

Like when you drop off the Interstate after a hard run as it will heat up fast !!!
