I have fairly new EBC HH pads on but plan to get a new rotor. I literally just installed the pads before a 3 day road trip with my father, it was around 1,000 miles of use.

My stock rotor is starting to show some wear and I also question the mounting hardware as it clicks abnormally and one of the spacers is twisted. Makes me question alignment.

I am going to get the Erik Buell Racing special mounting hardware and the 5mm finned rotor.

Am I being cheap if I don't replace the $60 brake pads or is a light sanding with 100 grit enough to reuse them with good bed in and performance?

You should be fine with new rotor and old pads, next time try to change at the same time. You should be fine though just give the caliper and pads a chance to reseat themselves on the new rotor. IE: No heavy braking right out of the garage.
