A good friend of mine is joining the fold via a used 1999 M2. As the technical adviser for him and the rest of our informal riding group.

My question is this: Are there any specific things I should for when inspecting this bike for him? What things are just minor concerns and what things should make him run away screaming?

just look for the obvious things, leaks and such. listen to the motor real good and make sure she's not tickin funny, i have a 99 and have blown the top end from abuse(mine and the previous owner).otherwise don't pay more than $4500, unless it has a lot of mods(if it's stock you'll end up wanting 2-3K in mods from the get go! rejetted with k&n and a slip on at least,IMO)
