My '02 S3T won't start with the sidestand down. It does not matter if it is in gear or not, nor if the clutch lever is pulled or not. The wire connections at the clutch lever and side stand are good. I did not take off either switch to try to test. The fuel pump will not energize until the sidestand is up. The bike used to run at idle, in neutral, sitting on the sidestand.

Does your neutral light come on? Switch is located under and forward of the front belt pulley.

Sounds like the problem is that your sidestand switch is still on your bike. Toss that thing and short the wires. Obviously that switch isn't the source of your problems, since the bike can tell that the sidestand is down, but that trip of safety switches causes nothing but headaches on these bikes. A while after I got rid of mine I started having problems with the clutch lever switch, so I had to short that one as well. Now the bike always starts and runs fine, although the neutral light will only come on half of the time. The joys of a 20+ year old bike.

I have the same issue with my clutch lever switch. Replacing the switch didn't help. I jumped it and it's run fine ever since. I think the problem traces back to the clutch lever bushing wearing and allowing wobble to be induced where the switch plunger meets the lever.
