Got a 2000X1 and the tank was full of crud. Replaced the filter and pump and bought the ids ecm and cmi lite. Ran great but then started running like crap. Did the lfv and GPS reset.Ran worse.Noticed the wire on the o2 sensor was broken.Installed a Bosch 12014 o2 sensor and reset everything and now it will start and then die.Also the trip meter and odometer keep switching back and forth and the cmi won't work in neutral unless the clutch is pulled in.Any ideas?

I'm not familiar with all the acronyms, but it sounds electrical. Did you bypass the kickstand kill switch? That's a common one that can cause all kinds of weird stuff (had it die on two different X1's I've ridden). Engine Temp Sensor is another common point of failure that can cause inconsistent and poor running. I'm assuming you've already checked all your wires, grounds. Next step might be to swap in a known good ECM?

Are you sure you're doing the throttle position sensor reset correctly?
That's easy to screw up and it makes a huge difference.

Ids race ecm and I think I set the TPS right because I had to do it after installing the new ecm.Ran great. Now she acts like she is running lean.Fuel filter is good. I think it is an electrical problem but not sure where to look.

Not sure what a cmi lite is. But, if it is affected by the clutch being pulled in, then I would suspect the clutch switch at the clutch lever, which is in the same circuit as the kick stand safety switch. Hope this helps some.

How do I bypass the clutch and kick stand switch?

Solder the wires together and cover with shrink wrap.
