Is there any different timing procedure for this?
Should I just follow instruction in the manual for stock S2

Presently it is fully advanced at about 1000 rpm, using timing light, and the timing marks are still right of center, does that seem right?

I run Q-curve module with ~3 degrees retarded to get ~30 degrees (full) advance at ~3000 rpm. I believe it is not far from optimum at least.

What is a Q curve module, not heard of that one?

I believe all carbureted Thunderstorm buell come with Q-curve module. Stock S2 is equipped with M-curve one. Some screamin' eagle module is also Q-curve. You can get one at Ebay. They come in 6-pin style, you may need an adapter. I can get you part numbers if interested. You may want to try more exotic aftermarket selectable curve module, but I heard Q-curve module work fine with Thunderstorm motor.

Yes, change your ignition module. When I converted my S2 (thunderstorm top end with X1 cams), I got massive detonation no matter what I did, unless I pulled out enough timing that it fell flat on its face.

I bought an adaptor pigtail (custom chrome, maybe?) and installed an S1W Buell Race module and it's been running like a champ for years that way.

I did change the module to an S3 thunderstorm module. I'll have to look up the number.

I am also curious how to set up ignition timing.
What I did is have it where it was before Thunderstorm mod and then retard a few degrees (counterclockwise) to get ~30 degrees full advance.
I think, if S2 and S3 FSMs tell same thing, and if you follow it, you will end up with ~32 degrees full advance.

But without changing the ignition module, you'll have the wrong advance curve, causing detonation with the combination of high compression / heavy advance.

The S2 module is designed to work with low, stock compression.

The 1998 S3/S1W modules (stock or Buell Race) are designed to work with the higher Thunderstorm compression.

Apparently, you need to set your idle as per manual, with idle adjustment screw.

NOT, set idle with throttle, and set throttle lock.
