Will the M2 race kit fit a 2000 S3 Bolt?

If you have converted to carburetor, yes. If you still have fuel injection, there is no bung for the O2 sensor.

The header will bolt on as long as they are both under frame headers. You will need to install an 02 sensor bung in first.

To be a bit more comprehensive:

If you are looking at the full kit with exhaust, intake and ignition, the ignition module won't work on the S3, again with the fuel injection....

So, basically the muffler and intake will work, but not the header unless you have a muffler shop weld the bung on the rear header matching the one on you S3; and you'll still need to find the race ignition module, or load new maps to your ECM.

Bonus is you can probably sell that M2 ignition to get some of your money back.
