I guess I have never been in to an early 99 ecm but did so today. Connected ok and fetched the eeprom--- and it was wacked out like trying to look at a 2008 and later. The rpm and TP columns were not linear as one would expect.
Anyone worked with one-- I did load a 2000 eeprom into successfully but have no bike to try it on(bench flashed it)

Brankin will have to confirm but early 99 ecms were not "re-flashable" according to some thing I read here on Badweb.
This was corrected before the YM end IIRC.
