I have had my 2000 M2 for three years, I am to the stage where I would like a little more zip. My bike has:
V & H Muffler
Force Winder Intake
Keihin CV40 with 45 & 200 jets
Dynatec 2000 ignition set at curve 4.

Would a Mikuni HSR 42 make a big difference?

I think where you're at now is at the cam store.

Either X1 cams or screamin' chicken.

Did M2 engines get the thunderstorm heads?

Yup. Cams. 99+ cyclones have TS heads, but with the cams in the M2, the additional flow capability isn't really being used. X1/S3 cams will move your torque curve up.

I would go X1 cams and Buell Race Header. The Mikuni carb.(HSR42)is a great carb. Works best with Screaming Eagle intake(44). The CV 40 will give you roughly same power but the Mikuni better throttle response.
Once you think you have it right,put on a Dyno with sniffer on it.The right tune is your best Performance feature.

Over in the Knowledge Vault are some Dyno runs comparing various things, including cv40 vs. Mikuni. (Spoiler alert, it's a tie.)

Cams, heads, cc's. Sounds like a Stage 2 kit to me... You pretty much already did Stage stage 1. Cheapest single thing would likely be cams though. Maybe Race Header?

P&P heads and intake
Andrews N4 cams
Mikuni HSR42
Supertrapp slip on.
Dyna 2000i ignition.

If porting the heads, opt for beehive springs and bigger cams, like SE 536's or NRHS CAT3s. I have CAT3s in my Uly build and they make the bike absolutely SCREAM. Bike also has 10* squish band NRHS 1250 kit, Stage II light head work, open air box conversion and race ECM.

Add cams and a 1250 kit with high compression - run good gas.

If the Mikuni HSR42 and a dyno tune doesn't wake your bike up enough, keep going.
