On my S2 one foot peg is dropped down about 1/2" or so and the other one is just straight out.
I can't imagine this being the way the factory made them. Would the dropped one be an S2T and the straight one be a regular S2 part?

That is correct. S2Ts had the lower footpeg clevises. It should actually be about a 1" drop IIRC.
