My friend is converting his 99 X-1 from fuel injection to a CV 40 carb and he has found that the cables won't fit.

I have heard that the swap to a CV 40 can use stock cables.

Now I am wondering: Are the throttle cables and the twist grip unique to the 99 model?

At this point we are trying to decide if we need different cables, a different twist grip and throttle housing, or if we are just assembling things incorrectly.

Any advice would be appreciated.

Don't use the S1 hardware. The throttle cable arrangement is not as good as the 99 and up. If you can, find an M2 set from 99-02
