just bought an x1 that needs ALOT of TLC...
new battery installed, fuel pump would not prime, changed out both relays under the seat now pump primes but no start still. checked diodes with meter and both check good. check engine light goes out after initial 4 seconds when fuel pump primes. what would be the next thing to check?

Check spark at the the plugs. Make sure you have spark at both plugs. Have you checked compression?

First.the obvious . Clutch in.sidestand up.nuetral.kill switch in run. Did it crank. If so , then check spark. If not . Undo one at a time of the above.

Spark?

my '00 needs the battery in tip top state of charge. It can crank fine, but no spark, throw the charger on it and itll spark/start.

The contacts in my fuse box corroded and did the same thing as what you are describing.

Fix is CHEAP:
take out each fuse one at a time and WD40 it. reseat each several times to make sure it gets into the metal.

I have had to do this twice so far @85,000 miles.
It LOOKS like it's waterproof under the seat but road splash can still get up under there where you can't see it.

cleaned all fuses, charged battery and bike started right up!!! smoked a ton, too rich... previous owner ran the bike with no air filter. After the bike idled for about 10 minutes, the smoke went away and bike idlles fine!!!. things needed: front fender, liscense plate bracket, NEW rear isolators.
