I have a 2000 S3 that has a intermittent problem that it doesn't want to pull over 3500 rpms When you roll on the throttle it will buck and shake.
This happens when the bike is hot, but it it has done the same thing when cold.
The bike idles fine and will rev under no load. The problem will usually, but not always go away if the bike is restarted.

The bike has the factory Race Kit installed minus the race header and muffler, a stock header and muffler were installed to make the neighbors happy when I leave at 5:30am. I've checked the bike out with ECMspy and have found no issues, nor engine codes. The TPS is correct and the AFV is 99.
Any thoughts on where to look. Thanks.

How long have you had the stock exhaust on it? Did the problem start after you installed the stock exhaust? Too restrictive an exhaust with a race ECM can cause issues. Like putting a potato in the exhaust pipe. I did the race ECM and air cleaner before I bought an exhaust. Ran lousy. Bought a Supertrapp and it was better, but not great. Added an open end cap and wow, what a difference!

You should also check fuel pressure, and make sure it is within spec.

Not exhaust and definitely not intake seals with an AFV of 99.And if fuel pressure was low AFV would be off as it would lean out with lowered pressure.I would look at coil or plug wires---with it curing itself with a restart it is electrical,maybe even ecm.

Physically inspect the Engine temperature sensor and lead wires, even without codes the temp sensor could be fooling the ECM. My 99 S3 with full Race kit (ECM/Pipe/can/intake) acted the same way last year, it was my temp sensor leads shorting out. I did throw a code but the symptoms were the same.

Other than that I can't help.

I know it's been a while, but I finally got around to working of the bike.
I believe I have fixed the problem, 400 miles and no issues.
I ended up replacing the ignition coil after testing it.
It was within spec, but it was at the low end of the range listed in the manual.
I have taken it off the bike to test it, and when I went to reinstall it I dropped it. It landed on the port that the wiring harness plugs into.
I tested a few other items before I called it a day, and purchased a new coil before I did anything else.
