I have a '99 x1 with KNN air filter and D and D exhaust. My race ECM recently "went bad". I have looked for a replacement with no luck so far. So my question is what is the draw back to running a stock ECM, and are there any other options?

Get yourself a copy of ECM spy and upload the race maps to a stock ECM.

You're draw back will be a very lean running machine which backfires alot. You've increased the airflow and increased the exhaust. Without increasing the fuel the bike will not be happy at all. I think your best and cheapest solution is what Hootowl suggested.

You could probably have the maps tweaked a bit on a dyno to get everything you can out of your setup too.

You might find more power with a dyno tune. May not be worth the money though. The D&D system was designed for the map in the race ECM. In effect, they already tuned it for you. Assuming you have the full system, if you've got a slip on, you will probably see some improvements from a dyno tune. Still might not be worth the money though. But with ECM spy, you can tweak as you see fit.

you can tune your own maps by data logging (with ecmspy) rides on the bike with a laptop plugged in, then run the logs through megalog viewer to alter the maps.
Easy when you get your head around it and quite addictive trying to get it perfect.
Tuner pro is also available which gives more scope for tunning but i have not tried it as i got my X1 sorted by the first method.
