Did you replace the exhaust gaskets when you put the exhaust back on it?

Also what were you fixing on the motor that had the engine apart?

If its been apart for a while, a couple minutes to get the lifters pumped up (not clacking) is normal.

Smoke at the header-to-head flange is normal if your hands were dirty when you put that gasket in : ) Gotta burn out the oils!

+1 on the lifters; they do bleed down, esp after the rocker arms have been removed. Start the bike, let it warm up for a minute or so, then do a GENTLE lap or two around the block. I short-shifted and kept my top speed to 35ish MPH for a trip of 2 miles or so, and all was well, when I had that situation.
