Mine is also uneven but not quite as much out as your left side, just a tad less.
I do assume you are going to tighten things up since one of the bolts seems loose. Also, on mine the flanges are totally flush with the heads. I see a part of the seal oozing out on yours and a bit uneven.

If the manifold was in a 'relaxed' or 'comfortable' position (IE it looked and felt like it was in the right place) then tighten the flange screws to 6-10 ft-lbs, and look at the intake flange/head surface. There should be contact on both the gearcase and primary side. If there is, you may be seeing something of an optical trick. If not, try starting over, from installing the gaskets onward. Have you tried a very light coating of O ring lube or dielectric compound (bulb grease) on the intake gaskets? Helps things slide together .....

And don't forget to confirm that the intake flanges are in their proper place; the one marked F on the front cyl and the one marked R on the rear cyl. Don't ask how I know to mention this......

yea looking at the pic harder it looks like your pinching the seals, and they are forced out past the flange.

to re state the obvious, the right hand bolt is not tight, the manifold is lined up close to correct or hung loose for position, the bolts are finger tightened then evenly as possibly then snugged to torque

As James Ramsey pointed out to me, the cylinders grow up as the engine heats up almost 1/16" the manifold slips in those joints as things grow and shrink, depending on several factors that part may or may not sit dead center, but in that pic the bolt is not tight so it makes little difference

also note that the flanges are specific to a head so look closely, if you do not have one get the FSM

a thin film of assembly lube on the gaskets will help prevent them getting pinched like in your picture.

Also, consider replacing the allen screws with hex bolts. They're easier to get access to.
