I just switched to a full D&D race exhaust and race ECM. I also have a K&N filter. It is running great at higher RPM's above 3000 but below it seems to stumble and hiccup especially right off idle. I have ecmspy and I think my TPS is ok. I did a reset on it but I don't know for sure if I did it properly as it did not seem to be needing any adjustment. I increased fuel to my lower RPMS and adjusted my timing up a little. It seemed to help a little especially when not under a load but when it went out for a test ride it still seemed to be off. If anybody has the same setup I do on my 99 S3T or if you know where I could find a bunch of map snapshots I could look at I would appreciate it very much.

This may not address your off-idle issue but my suggestion is not to make fuel and timing changes all at the same time. In fact, the Race ECM timing maps tend to be quite robust and generally don't need any modifications if upgrades are limited to intake and exhaust. The other parameter that generally helps with the off-idle throttle response is the Full Acceleration Revs value (going from default 1 to 2 or higher depending on the bike). It sort of acts like the accelerator pump on a carb. Based on my experience, when changing any of the values, the important thing to keep in mind is to make sure you compare results (bike's behavior) under near identical conditions, specifically engine temperature. Otherwise you'll be wondering why the bike acts the way it does when cold or warm. A good example is the cold start enrichment value, among other things.
Hope this helped.
