Given the weather condition here in the northeast, my X1 has been sitting in the garage (~45F) hooked up to a battery tender with Sta-bil in the tank, for over a month now.
Is there any real benefit in starting and running/warming up the bike every now and then? I did change the oil right before putting it away and I do check the tire pressure regularly and move the bike back and forth in the garage. Anything else I should be doing?

"NO", because you put Sta-Bil in the gas and have a trickle charger on the battery(BATTERY TENDER "PLUS" is best one) ...

Also you should have turned the the fuel off(NOT NECESSARY ON FUEL INJECTION), with the bike on level ground up- right, and let engine run till it quites

I would have placed the bike on stands and reduced the tire pressures, rolling it to move the contact spot sounds ok.

starting and running it warms and dries out the oil and distributes it through the engine but letting one of these beasts get to OT while standing still IMO is problematic. warming the top end and warming the oil some OK to warm it to OT in 40 deg weather takes several miles of riding. ( says my temp gauge )

Not sure what you mean by "turn fuel off" though...No petcock...I did run it for a little while just to get the Sta-bil in the fuel system before I put it to sleep.
Well, it is supposed to "heat up" to 42F this weekend so I may have a chance to take it out for a quick ride after all...

My rule of thumb has always been, "don't start it unless you're gonna ride for at least 30 minutes".

Letting it sit will be fine. I park mine on carpet scraps so the tires aren't on cold concrete while they sit, and my S1W (usually stored longer than my S2) sits upright on stands instead of on the sidestand, to even out the oil level in the primary/gearbox somewhat. Sidestand storage puts the mainshaft/5th gear bearing uphill and dry, and it can dry out / sieze up. Ask me how I know. It was an extreme case, but I bought my S1W in 07 with 1,100 miles on it. LOTS of sidestand time. Siezed up about 400 miles after I bought it.

Since the X1 was EFI, you don't have to worry about fuel shutoff - that's just for carb bikes.
