OK so gear box and cylinder now fixed.
One coil was blown (and pieces of it all inside the engine plus a blown oil pump).
Gear box had two broken ...? dunno name in English but sure you know what I mean.

2600€
up.

What is even more up - he dyno'd it and said it is running on almost no fuel.
I have the RACE ECM in it.

He said he can not config that ECM (only X1 ECMs from 2001 or later) and that he needs to put some "fuel optimizer" by revtech (I think) to crank the fuel level up.
Additional 300€

So.. Will end up costing me about 3000€. I don't even wanna tell you how much that is in USD ; )

Then after I manage to get that money (will sell a kidney) and pick up the bike I still have to fix front and rear shocks =O

Replace that fuel filter before making too many assumptions about why it's running lean.

He said it only gets too little fuel on 0-3000RPM.
So prolly not filter. He will try with that optimizer to make sure it is a good idea to put in it.

Maybe it gets too little fuel because ECM is made for OEM muffler and not my strangeo FMF carbon fiber one.

that is possible.
Have you tried ECMspy? It should be able to adjust the fuel map on a tuber no problem!

My advice is to get the bike back in running order with the stock ECU and no more crappy mods added.
Ride it easy with no mods to let the ECU learn.
It might just be fine.

Do as little as possible.
