I tore down my '96 S1 WP forks today to replace the oil and fork seals. On both forks, some seal bits came out with the oil when I drained them.

These seals appear to have been broken up and floating in the oil for quite some time, and the forks were working properly as far as I can tell. The seal looks to have been a square cross-section.

Looking at the exploded assembly diagram in the manual, I can't tell where this seal may have come from. Could it be a part of the damping rod assembly (exploded view NOT given, supposedly not serviceable)?

Anybody know where this seal may have come from? I find it kind of strange that both forks had the same rubber bits floating in the fork oil.

It's not from the damping rod assembly, that's all metal as far as I recall.
Hard to say from the pix. Maybe part of an old seal someone ripped up getting out?
What counts is that it is out of there.

I know the damper rod in a conventional fork has a rubber or plastic seal on it, so it can seal and control the flow of oil inside the fixed tube. It's been a long time since I did the WP forks, so I can't say for sure. What's the approximate diameter of the mystery bits?

Kind of hard to tell from the fragments that are left, but I'd say it was about 3/4" in diameter.
