Is there a reliable way to increase a S2 to the 100 HP that the S3 has.

Heads, pistons, and cams from an S3 will get you (almost) all the way there. You're still a bit behind for lack of the lighter flywheels and the larger exhaust collector. And ignition module.
Reliability is not a concern as its all just stock parts, just better designed. XB heads can also be used. Then you can retain your stock pistons but need to spend an equivalent amount on a custom front motor mount to make the heads fit. More power, that way. Lots of variations in the Knowledge Vault. A low budget approach will be shown in a thread starting soon.

This is about the most reliable method. A set of S-3 cams from '97 and up will also help. To make your S-2 rev as quick, a set of fly-wheels out of a '97 and later S-3 or S-1 (lighter by quite a few pounds) will work.

Mildly worked XB or Tstorm heads, Tstorm pistons, a 1250 kit and a set of SE 536 cams will get you most of the way there (90 plus). Keep in mind that the 101 at the crank for the S3 is actually mid 80s or so at the rear wheel. So low to mid 90s is actually more than the stock output of an S3.
I have XB heads, tstorm pistons, 1250 kit, and E-grind (stock XB grind) cams on my S2. Big difference from stock. The E cams are a little noisy, but hey I was warned. The 536s will make more peak power and be quieter according to Aaron's tests, but the E grind are pretty gentle on the valvetrain so should be good for longevity.
