Question - would a voltage regulator from a 1200 Sportster work as a replacement for a 99 S3? |

As long as it's from a Sportster that uses the same regulator. If you get one for a 99 Sportster, it should be the same part. |

The stators changed numbers of phases over the years, I don't recall which was which. And the connectors might be different between years or models. But in general, yes. If the number of wires that connect to the stator are the same, you should be good, even if you have to do some minor surgery on the connectors. |

^ I think the 3-phase stator came out in 2006 with the introduction of the Uly. AFAIK, prior to that, they were all single-phase. |

The 03-07 XBs were three phase, 08+ switched to single. |

I'd be looking for durability more than output amps. Say the stock unit makes 10 amps at 1000RPM. That's 120 watts of power. The headlight draws 35 watts, the fan maybe another 20 watts, fuel pump say 20 watts, tail light and turn signals another 20 watts, and for fun lets add 30 watts more because both heated grips are on. That's pretty much enough. (OK, maybe if you are running a lot of heated gear, and your battery was already dead and needed recharged, and you are doing parade duty for the next 3 hours, then a little more at 1000 RPM would be nice.) But if they are more durable than stock, that's the reason to go with those. |
