99 S3 running rough right now.
Idles okay, but give it gas, runs really rough.
Seems to smooth out above 4K rpm (strange?).

Replaced spark plugs and wires, O2 sensor, fuel filter, and battery. Checked battery ground again, no corrosion.
Open fuel cap while running to rule out vent valve, no change.
Cam Position Sensor looks okay no melting (someone suggested that in another thread)
Pulled tank, checked wiring, nothing loose or melted.
Have Sea Foam in this tank to clean injectors.

Any suggestions?
Hate to keep throwing money/parts at it without knowing what is wrong.

Sounds like it needs a TPS reset. Do you have Ecmspy?

I got the software and cable off ebay. You'll need the cable to connect to the bike from your laptop. It's nice to have and can even do DTC's. The weekend is looking kinda crappy so far, if it looks better by Friday I can make a trip down and reset it for you sat or sun. Let me know?

I have been looking into the ECMspy, it sounds difficult to get it to run on my Mac.
So whichever day is best for you, both are okay for me.

Is the ECMspy still available for download?
My brother tried on his laptop and couldn't get past the registration part, kept getting a software error message when he clicked on the 'Register' button.

Look over in the XB board, about 11 rows down "Ecmspy free download" from what I see someone might be able to email you a copy. Not sure if I can do it, never tried. Let me know if you get it set up or if you still want me to come down this weekend?

Sorry, didn't see this until now.
Our water heater burst, spent the day cleaning up flooded basement.
I picked up a new one and have to install it tomorrow.
Doesn't look like I'll have time for the bike this weekend.

Watched YouTube vids, all are for Xb, is it the same for my S3?
Back the idle adjustment screw out so it reads zero degrees, reset with ECMspy, turn screw in until between 5.2 and 5.5 degrees, start bike, warm up, set idle to 1050 to 1150 rpm?

That's it. For some reason on mine when I tap on "reset tps" and go back to the main screen the on/off key icon shuts off and I have to turn it back on. Just keep an eye on the other gauges to make sure they're working. If not just tap the on/off key icon so the bike stays connected. For the tubers they should idle around 950 rpm. And when you unscrew the idle screw go 2 turns more.

Well that is a bummer.
Cable arrived, connected, no trouble codes.
Reset TPS exactly as video showed.
No difference, ran the same.
After warm up, idles really nicely at about 950.
Rev'd up and tried to hold at 2500 rpm, rpms slowly started to drop, had to add more throttle to stay around 2500 rpm.
Very rough, slight popping/breaking up at that rpm.
I'm stumped.
What's next?

Ecmspy is still not a loss, It does have more uses than you think. Did you try to check the intake seals? Most suggest using propane. When was the last time you replaced them?

I agree M_m, definitely good to have the ECMspy.
Have had the S3 for 3 years, about 6K miles, have not replaced intake seals yet.
How do I check them with propane?

Use a propane bottle with the torch tip (for plumbing or soldering)start the bike and let run idle, open the propane bottle and aim the end of the nozzle towards the seals. Get in as close as you can, if the rpm's raise slightly in a particular spot around the seals then you know it's torn or dry rotted. I did a search here awhile back and someone suggested to replace them every 2 yrs or 4 yrs if you had one of the aux fans.

Tried the propane, no noticeable change in rpm.
The visible part of both seals look new and is still rubbery, not dried out, stiff, or brittle.

Did you change anything out or add anything before it started acting up? Starting to run out of options. Only thing I can think of next is to do a static timing check.

My 99 X1 broke the throttle shaft. Symptoms similar to yours. Would idle but wouldn't take throttle. They upgraded the throttle shaft when Buell started having failures. Just peek in at the throttle butterfly area and work throttle.

I haven't change anything out, this thing has always run great, aside from a plug becoming undone thru vibration.
Unfortunately, that is also something I don't know how to do, how do I do a static timing check?

There's a lot of writing for that. Do you have a service manual? I used Ecmspy to check mine. It was off a little. Sunday is suppose to be nice. Let me know if you got time?

IIRC, for the fuel injected bikes:

Lift the bike so the rear wheel is off the ground. Place the bike in 5th gear. Remove the spark plugs.

On the right side, at the base of the V, remove the plug, so you can see the flywheel.

Rotate the engine using the rear wheel, and bring the front cyl up on the compression stroke. Turn the ign and stop/run switch on, and slowly move the piston up to TDC. The fuel pump will cycle as the ign 'fires'. If the flywheel mark is in the center of the timing hole, the ignition timing is correct.

Cam position sensor? Had similar symptoms on my 99 Cyclone.
