1999 Buell x1,
Just replaced fuel pump before I stored it in a garage. I ran the tank dry before storing for 2 years. Turns over, both plugs are sparking. Fresh gas and brand new battery. Fuel filter seams to be allowing fuel to pass through.
Can the pump be bad from just sitting, or is it a throttle position sensor or pressure regulator? Any help would be greatly appreciated! Thanks.

Get yourself a fuel pressure gauge and check it at the fitting under the tank. Should be 49-51 psi. That will at least rule that out. Other than doing a tps reset there really isn't anything else.

Couple of quick checks:

Pull the injectors out of the fuel rail. Kind of a pain, but Hey. With the injectors out where you can get at them, and the fuel tank connected, turn the eng over and see if fuel is spraying out. I realize you ran them dry before storage, but the holes in them are Really Small, and may be clogged. If no fuel spray, unplug the fuel line from the fuel rail and turn on the ignition. Make sure to take the necessary precautions, as fuel will spray a fair distance if the pump is running.
Before getting that far, pull the airbox cover, hold the throttle open, and spray raw gas into the intake while turning the engine over. If it starts/runs, even poorly, you have essentially eliminated ignition and timing issues, and can concentrate on fuel.
