The other day I rode my bike into work and started having issues.
Issue #1- When I attempted to turn the bike off with the key switch, it would not turn off.
Issue #2- The headlights would not work with the engine running (all other lights work).
Issue #3- With the ignition in the on position (engine not running), the check engine light flashes continuously.

I checked the battery terminals which did show signs of corrosion, so I cleaned them.
I swapped the ignition and start relays around to see if it changed anything (it didn't). Trying not to use components off of my wifes XB9R to troubleshoot mine. Recommendations????????

You might have wire harness issues related to the Ignition Key and the Key Switch Relay. If you have the service manual, that makes it easy to trace out the wires related to the Key Switch, its relay and the other relays needed to operate the motorcycle.
