OK, so I have been working with 50,000 volts of electricity for quite some time now but this is a little "not normal" to me. I have been trouble shooting a missing problem and when I was fiddling with some wires, I noticed that the wires going to and from the ignition switch were very hot, to the point that you can not hold on to them for very long. Is this normal or is it a sign of a bad/shorted wire? Thanks.

Your feelings are correct. Those wires should not be that hot. I would start with the switch. From my experience with my 99 S3.
