I've gotten spoiled by my mighty-vac for brake bleeding, but one of the places to check is the banjo fittings. air bubbles
like to hide in them if you are bleeding the traditional way. Crack them a little and bleed them similar to the bleed valve.
it should only take once on each the top and bottom banjos to clear them in most cases. if that doesn't do it, you're stuck
with the squeeze, bleed, repeat routine until you get it cleared.

Also, did you clean the pistons before re-assembling? dirty pistons can and will stick. More than one rotor has been warped that way.

I use a large syringe and force the fluid back through the system watching for bubbles in master cylinder, works really well.
