My 04 race ecm has set off codes 11 and 53 which code #53 is rom failure of the ECM. I then inspected all wiring near the ecm and found 2 wires that got nicked from the sharp edges of the horn and had arced. But these wires were part of the headlight wiring, I never blew a fuse but could this damage or kill an ecm? If the ECM is indeed bad, can it be reflashed by Al Lighton or is it shot? Also do the functional codes mean there is still a problem with ecm or can i get the codes cleared and see if they come back to verify if indeed the ECM is bad.

Would it be OK to put my stock ECM in until i can get a new Race ecm?

You can put the stocker back on, but if the bike has different exhaust and air cleaner it will probably not run right. From what I understand, the ECM's are very sensitive to intake and exhaust changes.

Nothing I can do with a reflash will take care of the type of problems that you're getting.

Nicked shorted wires can indeed fry an ECM, I've seen it happen on 03 Lightnings where the wires chafe on the negative lead of the battery.

Is it a Buell race muffler? That is a top end emphasis muffler, and run on the stock ECM, it will have the worst of all scenarios, excessive leanness at the top end. I sure wouldn't do it long myself. I'd get a new race ECM if that is the case. If it is a different muffler, a remap on your stock ECM may be possible.

Personally I think I'd try insulating the nicked wires and getting the codes cleared. The codes may have just been thrown from the momentary short of the wires. It's possible nothing is fried yet. It's worth a try.

You can't clear 5X codes, as these are internal failures. The engine will allmost never run dangerously lean, as even in open loop the ECM monitors the mixture and AFV is raised if necessary.
