Is it bad to just take the stock flange from teh stock can, weld a straight pipe onto it with a turn down? I know its ognna be loud as hell as that is the point, but is it gonna hurt me?

I would expect that anything but peak RPM performance is going to range from "worse" to "awful". Peak RPM could be better if you get lucky guessing the length, but I would expect it to be much easier to do wrong then right.

The closed loop RPM band will probably be compensated for by the ECM, the open loop of the band will probably be scary lean, which could damage things.

IMHO. I am not an expert.

Bill is on track. Id just clarify that optimum performance may not be at peak rpm; it might be optimum at 5K rpm and then run horribly above and below that, or it might really pull at 3K and 6K rpm with a horrible hole in the mid-range. It's definitely not something you would want impose upon a fuel injected engine without being able to adjust/tune for the drastic effects it would have.

so if i had a power commander (or a fuel compensater, im not new to tuning efi at all, i build turbo race engines)and put it on a dyno it would be ok

Depends on what you mean by "ok". It could be made to run with proper A/F mixture; not sure how well it would run. Most likely it would run poorly in at least one region of the operational rev range. For me, no it would not likely be okay. There should be plenty of info on the interenet or available via books on exhaust tract design. I bet you could have a lot of fun and learn a lot at the same time while coming up with your own custom exhaust. : )
