I'm new to this end of the forum, so "Howdy!".
I picked up a 2004 XB12S with a bad knock today. I know that this is not an unusual problem. Is there a "standard" fix?
Any words of wisdom?

It's unusual on an 04. 2007 is the bad batch. But it does happen on other years.
The standard fix is to split the cases and replace the crank. The 08 and up cranks will fit with a couple of tweaks (add a timing mark before installing) and are a lot stronger.

A friend of a friend had an X1 that started to knock badly after a high speed run.
We took it to the dealer expecting it to be the bottom end but it ended up to have sucked in a small screw.
The screw had driven itself into the piston and was hammering the head.
It really sounded like a bad crank.
All he needed was a new head+piston.
(also needed to not work on his bike drunk I think)

04s were prone to bad cranks as well. The fix is replacing the crank, oil pump, and probably the drive gear as well, before it causes further damage.

I'm getting another bottom end from BuellieDan. It's also an '04 so I'll keep my fingers crossed that it's a good one.
I'll do a super close inspection and detail cleaning of all the parts (cams, etc) before I swap them over.

Did you check and see if the crank nut came loose-- these bike were prone to that and made ugly noises.
