Okay, I'll try to make this short. In a nutshell, 08 XT recently rebuilt (wear parts necessary to replace because of tear down, not for failure), mostly stock except for "very" slightly modified muffler. Ran reasonably well before tear down. Symptoms: popping out exhaust on deceleration, occasionally slightly dead around 2000 to 3000 rpm, brief stumble on initial acceleration, irregular idle with more popping on occasion that sometimes causes stall. The idle seems to be very dependent on a combination of ambient and engine temp. Always seems to be well behaved when the engine is fully warm, steady rpm with only occasional cough. Air temp below 60 F with cold engine, also usually runs well on acceleration but pops more. 60 F to 70 F and first 10 to 15 minutes can be a crap shoot, may not want to idle, wants to die with lots of stumbling. What I've done/checked so far: new plugs and wires, zero TPS, check wire harness, check codes, check for intake leak (flooded with brake clean and then propane, no effect), check for exhaust leak and finally added more exhaust restriction in case mod had an effect.

So I'm stumped, wondering if I could have damaged either the temp sensor in the head or the O2 sensor in the exhaust and could either of these cause those symptoms? Can Tunerpro read these values and tell if they're inconsistent with what they should be? Any other ideas?

I had almost the same exact symptoms on my 2008 12R. I replaced the O2 sensor and that fixed it.

when you say cold engine, does that mean your taking off before letting motor warm up? my 09 snorts and does a lot of huff and puff while warming up but once the tach settles down to 1,000 I can ride off in perfect harmony.. with very good low speed control.
I ALWAYS warm motor before riding..
I do have slight popping on decel but not enough to bother me..

If only it were that simple, I always wait for the idle to settle down before moving. It's always behaved before, this just started after I got my engine back together and running again. I'm pretty sure I checked everything mechanical that I could have screwed up in reassembly, that's why I'm guessing a sensor. I just wish I could get Tunerpro to work so I could at least try reading current values. I'm just not too adept at loading difficult programs.
