I use the HD oil in the primary case and went to check it yesterday and it was mayo! Since it was after a ride I drained it. I am planning to put a fresh quart in, run it a bit, drain and refill, Any other suggestions?

Running it for a bit is what makes the mayo.
You need to ride it for longer, after it's warmed up. Mayo is condensation in the lube. Extended oil temps of like 200 degrees or more will remove it. Warming a bit and shutting down will only add more condensation.

Well, the service manual indicates a regular service each 10,000mi.

Normally the oil do not leaks; check the o-rings and the drain plug.

You can use the HD Formula+ Transmission an Primary Chaincase Lubricant (PN 99851-05).

Some use AC DELCO 90.

You are seeing moisture coagulated with oil; not good...
Here's what I would do:
1. drain and fill primary with atf.
2. Run the bike for about 20 miles.
3. Drain.
4. Fill with atf.
5 Repeat steps 2~4 until all you see is new looking atf.
6. Then fill with Formula +.

If the cost of atf is close to Formula +, then just use it.

As PanHEad said is the main rerason on this, ALSO the Clutch cable adjusting rubber boot can and has let water seap in put a tie strap on that tight and a little grease perhaps as well to stop water from seeping in...

stop riding it like a HD and run the crap out of it. The primary needs to get up to temp and stay there for a while to evaporate all the moisture.

And it takes 28 ozs not a quart, that will overfill it.

I did my flush and it selects neutral easier from 1st now. The breather hose that is tie-wrapped to the top of the shock is bent sharply where it comes past the frame on the left. Maybe it isn't breathing well to let the water out. I pulled it a little bit to allow a gentler curve. I'm thinking of spending some time looking for another routing.
