I own a 06 XB12R are there any parts that I should update?

For instance on American Sport Bike they have a 07 airbox cover and state that the 06 one is really bad.

To make your airbox like the newer one, just cut a few holes in it. Thats the only difference. There is nothing really to "update". Just be meticulous in maintaining your bike, and with the service manual schedule, it will all be covered. The 06 bikes are well sorted, and should give you no problems. Just ride and maintain it.

It made the intake a little noisier. Slight improvement in low end throttle response. I still run the stock air filter as well. The best thing you can do for the bike is a breather reroute. Search the archives, there are lots of threads with how-to pics. Simple and cheap. I have a catch can on mine, and I could not see sending all the crap the catch can catches down the intake.

and the 77 connector.
it's where the stator leads connect. all the juice your bike makes runs thru this undersized/rated spade type connector. you can solder it, use some wire nuts, or if you insist on spending money, there is a pin connector kit than can handle the amps

it may allready have been done. pull off the plastic cover infront of teh right foot peg, and have a look see.

also check your ECM. (under the front fairing, right in the middle. the good ones say RACE USE ONLY,
but the stockers can be re-written to with the same programming as the RACE ones.

check your wheel bearings. they should rotate smoothly, and not be oozing goop out.

check your headlight reflector buckets for the reflective coating peeling off.

while your at it get the vin and check if all the recalls have been done. that might save you alot of time. the servicing dealer should have records of what all was done.
or call buell/h-d customer support.

and lastly, get rid of that POS exhaust can and 'upgrade' to something that will not fall apart, and need re-building and maintenance on a routine basis.

Save your money on breather and airbox modifications..

Have you seen just how small the throttle body, velocity stack is in diameter.

People think that by giving more air to the inlet...that by magic...it will actually go into the engine.

Flow dyanmics...it doesn't work like that..!
Do some reading on engine dynamics for those that don't believe.

More noise...does not equal more power...!

The breather mod is cheap and easy to do, and will provide noticeable improvement in day to day operations, especially putting around in traffic.

I disagree. When I empty my catch can, theres about a 4in pool on the ground after a 30 mile ride. Once it gets rid of this condensation, and fully warms up, it evens out and gives only a little (few drops)for the rest of the day. Before I did the mod, I had to wipe out the inside of my airbox. It was covered with the condensation, which in turn trapped a bunch of sediment. YMMV.

Yes and no......

I tried running various breather options on the dyno a couple of years back just to prove/disprove the old wives tales. Anyway, there is absolutely NO horsepower/torque difference between running your stock breathers or running a breather catch can/tank. The only difference is that you don't get the gunk in your airbox any longer,but you do have to empty condensation and emulsified oil from the catch can pretty regularly.

Airbox mods however can and do definitely work, particularly on older XB models but also on later models too. Early XB9 models can gain up tp 6 bhp just from a few judicious airbox mods (either cutting holes in the stock airbox or fitting an aftermarket replacement inner airbox/filter top.
XB12 airboxes were improved over the XB9 and got better almost every year, although they can still be improved over stock. Youhave to remember that teh stock airbox has to reduce noise as well as act as the airbox, so if you don't have to achieve this you can get more power at the expense of more noise.

Actually the older design was restrictive; note the issue of noise limits that Trojan mentioned. He speaks truth. So it turns out that indeed it does work like that. : )  I do agree that airbox/intake-tract flow dynamics is very interesting and not always intuitive. Considering that at 7,000 RPM the engine has roughly 0.004 of a second to inhale a full cylinder's worth (0.6 L) of filtered clean air/fuel charge, the challenges of designing an optimally efficient and EPA-quiet intake should become apparent. 

It's not too much of a stretch to understand the anger of Chewbacca. : D

Notes:

That 0.6 L in 0.004 seconds equates to 300 CFM. 

That diffuser-fed (velocity stack) "small" throttle body, is actually quite efficient. The sharp edges elsewhere impeding intake airflow?  Not so much. 

For fun, see if google can help determine an area ratio for equivalent flow rates (equal pressure drops) in a plain tube intake versus one with a difuser/velocity-stack and shaped Venturi-style throttle body. Would you guess a 2:1 ratio?  More?  I'd not be surprised.
