What are the big changes on the XB12R from year to year? I'm looking at a 06 XB12R and I thought they had revised the transmission in the 06 model year?

Yes, '06 was the first year for the helical transmission gears. It should be a vast improvement in longevity of durability over the previously straight cut gears for a street bike. But then again, I got just over 100,000 miles out my S2's original transmission before I swapped in an X1 tranny, so I guess I shouldn't complain.

There's a pdf file for 2006 showing all the changes for H-D and Buell (that's over 10 MB in size) that I can Email you if you send me a PM and you got the space in your inbox. Here's a couple screen shots of the transmission changes detailed:
