OK, So I have an 03 XB9R that I did the following work to:

Replaced entire wiring harness
Replaced the ECM
Replaced the TPS
Replaced the injectors and throttle body with ones from an 06 XB9
Replaced spark plugs

So here is the problem, it starts up and idles a bit rough but it does idle, then when you try to give it throttle it dies unless you give it alot of throttle then you can keep the revvs up and it stays running with some spitting,farting,burping and an occasional back fire. when you let the throttle go it will idle rough again.

In my experience this is typical of the need for a TPS reset sooo I take it to the dealer to do the reset and now it won't run at all, they checked fuel pressure and it's OK, they checked the timing and it's OK, they checked for an intake leak and there are none, they checked the coil and thats good, they even swapped the ECM for a known good unit and did another TPS reset with no results. The bike is not showing any codes and the dealer said that there is nothing else they can do.

Has anyone else had this issue? can someone point me in the right direction?

Buy or make yourself a cable for ecmspy and do the tps reset yourself. Change the plugs and start the bike. Since you changed out the wiring harness, I would check all the grounds.

Why did you change the tps/throttle body/wiring harness?

Check the coil for a crack on bottom?
You will have to physically remove and inspect.
I have seen this, mostly on XB9S

What those guys said.

I'd run back over everything I've done on the bike so far. If your good there, get ecmspy, learn it and follow the tuning guide and you should run a bit smoother. Mine this past week was idling and running like garbage. Ran a test with ecmspy, my AFV was off a bit so I reset it and did a TPS reset. Bike is smooth running now.

Since you have replaced several items with no change, what is left? If all of the harness connectors are clean and tight, that leaves the battery and its cables, and the cam position sensor. I would look very closely at the battery cables, the battery, and the battery terminals. And you do have 12.5ish V before start-up and it stays there, correct?

Thanks for all the responses, I've been sick the last few days and have not been here.
The story behind the parts swapping is that the fuel line at the throttle body popped off and shot fuel all over the engine that subsequently caught fire and fried the parts listed above.
I forgot to mention that I also put in a new battery that I also tested so power is not an issue, I went back over all the grounds and connections and all is OK.
The only parts I did not change were the crank position sensor since the bike is running(when they fail it's done not intermittent). and the coil, The bike has spark and I tested both poles and I get 6.23ohms on one and 6.25 at the other and thats within spec.
I don't think resetting TPS myself is the answer, I doubt they would have messed up twice and besides the dealership has never done me wrong before, they have done TPS resets for me in the past, However I am a bit puzzled that they don't have a solution to the problem or at least an idea of what direction to look in.
So it brings me here to the holy grail of Buell info.

Just a thought, but I seem to remember that earlier XB's had a short loop of red wire that was outside of the wiring harness, in the area of the front of the seat, on the left side. I believe that it was there for some kind of induction pick-up for some kind of diagnostic work. Anyway, a local guy here had problems w/his XB after a pretty hard get-off, resulting in running issues. Turned out that wire was chaffed or compromised in some manner, leading to an intermittent short to ground, and the running issues. Could be something to look at. Dave

Sounds like your timing is off. Hows the Ignition pickup looking? Look for seeping, oozing or cracks of some sort. If it looks good check your timing. And are you sure you have the injectors plugs on the correct cylinder?

Update! Problem found after a long process of elimination, BAD SPARK PLUG!!!! Thanks to all for your responses and enjoy the Holidays.
